SCG mini stick calibration (on GF4 base)

Something I haven’t been able to find an answer to is this: if my SCG mini-stick has been set up to work as relative axes rather than absolute, will the Black Box calibration routine still work for the mini stick? Or do I need to do a factory reset before calibration to erase that mini-stick programming, and then reload the settings afterwards?
