When I push my rudder pedal all the way down it changes to the opposite rudder. I went into axis tuning in DCS and watched me push right pedal 90% and then it jumped to the left rudder. Can anybody help me?

Yes, calibrate.

and when Fallout9 say's calibrate he means in the VKB software, NOT the Windows joystick calibration.

Is there specific software that I need? I am in the VKB device config and it only has my stick as a device to click on and calibrate, nothing for the rudder pedals

You really have to provide more details about your setup if you want straight answers. What 'stick' do you have? How did you plugged the pedals - though their own black box or through the other device?
