Does the black box disconnect and reconnect at that point? For me, it did not. When something is connected, it usually does.

With connected stick, I was referring to a Gunfighter on the same blackbox. Gunfighters on separate black boxes or Gladiators play no role.

That screenshot looks exactly like what I expected. Do you have a spare ethernet patch cable lying around? That is usually the quickest thing to try since it does not involve disassembly.

I doubt that it's the cable. The screenshots show no connection to any device on the bus, the cable only affects the pedals.
Try using a newer configurator (from here) to flash _BlackBox_Mk3_Unified_v2_19_6.vkb.

Show me a photo of your BlackBoxes, as I understand it, you have two of them.

I believe the joystick is only there because the pedals are not detected during autoconfig. Not because there is a gunfighter plugged into the box.

As you can see, no joystick plugged into that black box, connection with pedals interrupted results in the same MCG Pro without axis 7

I flashed the Black Box to 2.19 numerous times and have used the most recent configurator from the VKB website. - See below:

Right. After flashing the BB (with the common firmware for pedals and gunfighter), the configurator display changes from rudder pedals to gunfighter.

No, I have one joystick plugged in through USB, and the Black Box for the rudders. I have tried changing the connector cable in the meantime, but nothing has helped. After flashing the most recent firmware, the Black Box only displays one solid yellow LED and two flashing red ones. (Sorry, I can't really take pictures right now).

Delta, on a "bare" controller, what result do you want to get from autoconfiguration and calibration?
If there are no connected devices, then in External there will still be four devices without connection (red scale) - everything is correct here.

We were talking about connected pedals and the absence of checkboxes after autoconfiguration.

I am not looking for a solution on my device, I am reproducing the error OP is encountering - the presence of a gunfighter stick is not related to OP having the stick connected, it is a result of the black box not seeing the connected pedals and thus reverting to defaults - which means those four devices. And an attempt to calibrate such a black box will result in those boxes being unchecked, since calibration will find neither a twist nor a pedal axis to control the rudder from.

Now that we have established that a bad pedal connection is all we need to reproduce OP's symptoms, I hope we can focus on searching for where the connection is being interrupted, rather than pretending it is a configuration issue.

I would recommend opening up the rudder pedals, removing the Rdr-link circuit board and checking what position the jumper is in.

Sorry guys for not responding in a while, I have been away over easter and didn't take my rudder pedals with me.

I think I've found the mistake. On opening up the rudder pedals, I've found that the lower circuit board was covered with some sort of gunk. It looks as if moisture must have entered the casing and has somehow corroded the contacts. I tried to gently clean it with a bit of IPA and a cotton swab, but no dice. The pedals won't connect (the connection error display is constantly at 100% in the configurator). The jumper was at the top position (TX1), but changing that didn't help anything either.
Maybe I'll be able to contact VKB and somehow buy a new circuit board.

Should be Tx2, tx1 seems rather odd.

Sometimes the boards have a bit of flux residue, that is nothing to worry about. But of course I did not know what the gunk on yours looked like.
