Issue: Twist (Rot Z) and Analog ministick (Rot X & Y) either 0% or 100%

A box popped up when I clicked Bootloader. How do I run it manually?

Never mind. I never got to load the zip you attached earlier, I disconnected and re-connected the controller, went to the Test screen just for kicks, and now both axes (twist and mini stick) are working like they should. ?????????? I have no clue why.

You actually don't need to reflash. Your problem is coming from Windows calibration, which messed up your joystick. If you followed the instructions and ran the reg file to delete Windows calibration you should just continue from here.
