I own a Kosmosima SCG Premium and just recently took out the swappable 4-gate piece and replaced it with the original gimbled analog piece that it came installed with. But now whenever I click on the analog ministick it just turns itself on or off instead of enabling an in-game function or allowing to bind a command to it as I'd like, in this case binding headlook mode. So right now the game doesn't even recognize me pressing the botton when trying to bind it to a command, but it does still read the gimbled axis. The red dot indicator next to the blue bar light seems to only be useful for telling me that the ministick is ON. When I click it again the red light disappears and the axis doesn't work and so its basically disabled untill I click it once more. This function is a mystery to me, I don't know what purpose it serves and I just want to use it to toggle ON/OFF for the headlook while using the gimbled portion to look around with.
Right now I'm able to look around using the analog stick because I have the headlook ON/OFF toggled to a different button, but clicking the ministick itself will basically switch the whole ministick OFF and I can't look around. I believe I have all the calibration software so I just need some guidance on what to click on in these vkb programs to fix this.

The ministick has double function: buttons (POV hat) by default and axes when the center button is pressed (and the round red LED comes on). So you could bind it to both analog and digital and swap between modes by pressing the center button.
You could also make the center button to become a regular button on short press and a mode switch on a long press. More details about ministick functions here.

Short presses for enabling/disabling headlook would be what im looking for, long presses for modes is fine. Where could I change it for these settings in the VKBdevCfg?

1. Click on the uSSw button (ministick);
2. Set it up as TempoB;
3. If you want to start in axes mode by default uncheck this box; if not, then leave it as it is;
4. Close the window and press the Set button.
Now assign the short press to headlook control in game. If the game is SWSquadrons it doesn't help a lot; I really hope they'll implement proper head tracking soon.

So I did as you said and its now the mini-stick is working how I intended, however there's a new problem.. the reprogramming of the mini-stick has somehow caused it to take over the functionality of another button and give it the same action/input. So I now have two physical buttons registering as only one button and thus allowing me to only bind one command in-game (the Kosmosima mini-stick and pinky button btw), so I'm able to go back and forth using both buttons to enable and disable headlook. I need to find out how to get it back to the way it was before.

Check if the Automapping box is checked for the uSSw button.

Alright so disabling the auto mapping helped but the major difference came from reconfiguring buttons under Actions->Buttons->Physical Layer/Logical Layer. I assigned the pinky button as the default #5 and assigned the mini-stick hat button #28 in the "quick logical layer wizard" window so now they're no longer both registering as button #5. Now the hat and pinky button operate separately instead of giving the same input, and can be binded individually. It took a few hours of troubleshooting and configuration but everything is working as I like now. Thank you for the help. 
PS: I also switched the mini-stick POV config under Button Mapping Wizard from "Tempo B" to "Button Alt", so now I don't need to press and hold to switch from POV to buttons, I can just click it once to make the mode change. Head look and snapback is immediately enabled in-game as soon as I click the ministicks pov mode.
