Loaded up the first file and everything sprang back to life. I have now successfully updated the firmware and reconfigured. If anyone see this in the future, this is the solution.

No I've not tried the hard reset back to shipped firmware yet. I know its a thing but have not been advised to do it yet, so have not. No idea of the procedure with the black black box. It does have a button on the front that I think mirrors pins/jumper on the orange one but the function is not well...

I'll give that exact version a shot when I'm next at my PC. As stated in the first message, I did initially try with a couple of older Z-Bootloader-C versions that I had downloaded when I purchased the stick several years ago and they gave the same fail message.

AFAIK the external button on the black black box is not the same as shorting the pins in the older one.
