With the configuration software I understand that the Physical buttons trigger Logical buttons and that the state of the Logical buttons are what is visible to windows as HID buttons.

Yes, I have experience with this. First check your firmware version. There is a bug in the v2.9 firmware that causes some of the boolean function blocks to ignore inputs. In Elite:Dangerous there is an option on the Throttle binds to set the Throttle Range to "Throttle Forward Only" which will already do this.
E:D allows you to also choose a keybind for "reverse" when you do want to use your throttle axis for backing up.
